Set two years (1998) before the events of Clifford the Big Red Dog, the series focuses on when Clifford was a tiny red puppy, the runt of the litter in a litter of puppies given birth to by the pet dog of Emily Elizabeth's neighbor, Mr. Bradley (who appeared in an episode of the first cartoon series, "Little Clifford"), after he had been adopted by Emily Elizabeth before he grew up into a giant red adult dog, forcing the Howard family to move to Birdwell Island so Clifford would be able to live comfortably. The series shows Clifford and Emily Elizabeth's life and friends before they moved from New York City to Birdwell Island and all of their adventures to make room magic.

Her best friends all know fancy dances, but she doesn't know how to dance at all. She considers skipping the dance when she isn't helped much by a book she checks out from the library on dancing.

Emily Elizabeth makes a painting for an Art Fair, but when Clifford starts a game of ball with kittens Flo and Zo, he ends up getting into the paint and getting pawprints all over her painting. Flo and Zo convince him to try and hide what he did by rolling up the painting, but he feels guilty about it the whole night as Emily Elizabeth sleeps. The next day, Clifford slips into Emily Elizabeth's backpack and goes with her to still in an attempt to warn her about what he did to the painting. At school, he tries to show her what happened, but his small size keeps him from even finding her. He's eventually discovered, but by the time Emily Elizabeth figures out what happened, her painting is being hailed as a masterpiece at the art gallery. Emily Elizabeth gives him the credit he deserves and back at home, Daffodil praises Clifford for his braveness.

While he flies off to search for it, Clifford, Jorge and Daffodil fantasize about their dream wishes. Jorge wishes for mountains of tacos and burritos, Daffodil for a quiet patch full of cloves and Clifford wishes to fly high in the sky with Emily Elizabeth. But when they realize that the genie only grants three wishes, they begin to wonder if they could live without theirs.

Evan is lured outside by the prospect of impressing a cute girl, but he spends so much time trying to impress her that he doesn't pay any attention to what Emily Elizabeth or puppy Clifford want to do. After his attempts at impressing the girl fail, he finally decides that playing in the sprinkler isn't such a bad idea and then learns that the best thing he can do to impress the girl is to just be himself.

Emily Elizabeth's pet rabbit Daffodil doesn't think much of his efforts, but he keeps at them and eventually finds the sock in a very unusual place. He has to make a trade to get it back, but is happy to do so. Emily Elizabeth is pleased that he found it and Daffodil admits that she was wrong to discourage Clifford's efforts.

Norville has some great ideas, but it turns out that all of his suggested locations have problems which keep them being proper clubhouses. When a new location is suggested, Norville seems unhappy and quits the club and everyone thinks that he is just upset because the location isn't his choice. Everyone, however, soon realizes that isn't the real problem and after choosing an alternative location, everyone learns an important lesson about listening and Norville learns one about speaking up for himself.

When Emily Elizabeth asks for help figuring out what's wrong with her flower garden from Jenny, a horticulturist who happens to be blind, she lets her guide dog, Bibi, play with Clifford. Clifford is happy to have a new friend, but when she later ignores him when she's busy assisting Jenny, Clifford doesn't understand why she won't play with him. All of Clifford's friends begin to think that Bibi must be some kind of snoot and Norville even goes so far as to spy on her when she goes about her daily business. Eventually, Clifford simply just asks Bibi what's going on and meanwhile, Jenny solves the problem that Emily Elizabeth was having with her flowers.

Pretty soon, he's very tired out and ends up asking for help anyway, a move the Sidarskys find very responsible.

Meanwhile, Clifford and his friends are also looking for fun and take part in a game created by Norville: wall-hit-ball, a wacky game that's fun to play but seemingly has no solid rules.

While attending a carnival, Nina and Jorge unwittingly strike a great pose and before they know it, their picture is in papers around the nation. Suddenly they're the "hot dog duo" and enjoying all the benefits of fame --- free hot dogs, adoring crowds and signing autographs. Jorge even manages to enlist Clifford as his "assistant," depsite loud complaints about this from Daffodil. Nina and Jorge become completely absorbed in their fame, cutting off ties to the activities they used to enjoy. Then, one day, they head out and find that nobody seems to be noticing them anymore.

The next thing he knows, he's being dragged back-and-forth from lesson-to-lesson, getting tired out and not sticking in one spot long enough to learn much of anything.

When Flo and Zo end up breaking one of their toys, he ends up hearing about the willow and comes up with an intriguing idea. He suggests that the toy could be planted, along with some of everyone else's broken toys and then that would repair them. They're not sure at first, but decide to give it a go. However, things get out of control and Shun and Clifford come down to stop them going crazy with the hose. When they see the broken toys, it gives them another new idea.

Later, Clifford shares a snack with Jorge and upon returning home finds out that Jorge is actually a nearby neighbor.
